A commonly used method is the "guanidinium thiocyanate-phenol-chloroform" extraction. It is not essential to use phenol or chloroform if the extraction is for a northern blot or southern blot, since gel electrophoresis followed by transfer to a membrane separates the RNA/DNA from the proteins. Since these methods (northern or Southern blot) use labeled oligonucleotide probes, peptides that manage to pass through the process are generally not of concern unless the peptide has RNase or DNase activity or and only if an enzyme manages to renature, which should not happen if the appropriate protocols are followed correctly. A possible exception may arise from work with hyperthermophilic extremophiles because some enzymes from these organisms may remain stable under unusual circumstances.
